PPF, when should I install? Before or after wax? Also is it safe to use wax on the windshield?

Install PPF asap. Whoever install the ppf will remove the wax before they apply it. Most wax is not safe for windows

Yup you can polish with a 3 inch polisher the same as you would with paint. Compound and polish but tape of the rubber moldings

You can but it super super hard to remove. Getting a pro for this is best/cheapest way to do this job in particular

When wet sanding clear coat, is it worth it to use 2000 grit after 1500, or is it fine going from 1500 straight to a rubbing compound?

No you need to go 2500 and then 3000 before you compound
